i noticed that bogus #321-323 at kendoshop.com are cheaper than the other 3mm bogu but they're not indigo dyed. Is it cheaper because it's not dyed? and are indigo dyed bogu better than ones that r not?

Yes, it is cheaper because it is not dyed.
As for the answer to your second questions, depends on what you think is better.

The one big thing with indigo dyed items is they leak BLUE dye on everything, unless it tells you they have been washed, and a dye stop added.
I have recently purchased a new Hakama, top of the line heavyweight however, I wish I had brought a cheaper one, and not one in 100% cotton indigo dyed. Everything I touch gets blue dye on it, and it stains your legs feet as well as equipment.
I have tried to wash it, and soak it in vinegar but it still leaks. My advice would be, go for a cotton mix (cheaper) and stay away form indigo dyed.

I hear ya, I just received my new 100% Cotton Hakama from e-bugo with Indigo dye. I tried it on and now my legs and hands are all blue. But I was hoping that after a few wash the bleeding would stop. There must be a way to stop the bleeding right?

Indigo is better for your health, and has other nice attributes (searching my words).

"Supposedly", traditional indigo dye has "antiseptic" qualities and also help neutralize the acidity/alkalinity of your sweat and keep it from breakdown down the fabric....
Besides, it's cool to have the faded look....
Even if you soak with proper amount of vinegar, it still takes a few washings before it stops bleeding.
If you soak multiple uniforms, make sure you have enough viengar in it...last time, I screwed up by not having enough vinegar in it...think chemistry, you need enough starting ingredients for the reaction....
