I usually braid my hair pretty low, close to the nape of my neck. I don't tie it before braiding it, but it's not a french braid either. Just a regular braid. Kind of like this, actually.
Because it's low, it comes under my tenugui, and it rarely (if ever, since it's braided) gets caught in the men-himo.

It rarely bothers me, because the hair is braided, and so there don't seem to be loose strands poking at the back of my neck, but I can understand if it's just the feeling of something on your neck. One of the girls I know had long hair last year, and she usually put it up so it actually stuck out above the knot of the men-himo.
    Good luck!

Thanks for everyone's advice. I've tried them at home and then used them in the two training sessions where I've worn the men. I seem to have found one that works for me - it is combination of a couple of ideas.
I tied the ponytal slightly higher than normal but not really high (I look really silly like that) and covered it with my tenugui. It was just high enough to tie the himo underneath it but over the tenugui.

Now my only problem is stopping the tenugui slip over my eyes and I train.

I'm a guy, but until recently I had very long hair. What did it for me was braiding my hair, with the braid starting as close to the nape of my neck as possible. Whenever I tried a ponytail I managed to tie my men to my hair. Trying to untagle the thing for rei after class was a mess. Since everyone was waiting for me I ended up ripping off a good chunk of hair. Fun times.
